Managing Patches- mayhem!

I've figured out how to get sysex working using this great app:

So thanks again for everyone who pointed me in the right direction.

BUT!
I've spent a while going through hooking patches out I like and
saving them across to RAM3. I thought this was working well until I
found when I loaded a new set of patches in, the ones I'd saved (I
have written down the names and numbers thankfully on paper) ended up
sounding different. Poking around i noticed they were cross-dependent
on files in RAM1 which had been usurped.
What procedure does the Wavestation take when one uploads sysex? Does
it write across all of the Banks, or just load into the first RAM
slot? Is there anyway I can gather up and *ring-fence* patches I like?
I have looked in the manual (RTFM) but it's not explicit on the
issue. Whatever help I could get in establishing a better proceedure
would be hugely appreciated.
